I generally do it such that it feels like the whole series is one long episode, that ends with the final episode having both endings. It does also help with the runtime though, as it cuts out about 2 episodes of time.

Nao's route and arc basically serves as a complement to Sora's own route so I can see that she has more of a dynamic than the other heroines. At the very least I can tell you that she's a more likeable megane than say, Minami from Oreimo.
