What's written cannot be unwritten. For his new universe and characters to work he would need to pretend the rest of EVA never happened.

So far Rebuild is so detached from NGE it is basically a bizzaro world parallel universe.

For example Rei Q literally cannot exist in NGE. Ritsuko outright explains to the viewer that the clones can't have souls.
