Why did Kubo retcon her into being Kenpachi’s zanpakto spirit?

Probably didn't have a good idea for what to do with that spirit, or with her, and so just collapsed them into a single problem/solution.
The most egregious part was the fact that Kenpachi never even realized she's his Zanpakuto despite learning its name and unlocking its bankai.

Or that since it was said a Zanpakuto and it’s user have nearly identical Reshi, and they have Reshi detection devices that can tell how closely it matches someone else, nobody else knew either.
People had that theory for almost the entire time since they appeared. It wasn't a shock to anyone when it was finally confirmed

Kenpachi looted his Zanpakuto from some dead dude. It was the dead guy's Zanpakuto spirit beforehand. Bleach never really discussed much on Zanpakutos inherited or given to others like what if Ichigo spent more time with Rukia's powers. Only case is CFYOW where lots of assassins with looted Zanpakuto from Quincy wars managed to use them.
I'm more confused by how his shikai works. Didn't Yoruichi say it's a constant shikai one like how Ichigo's "normal" form isn't a katana but his shikai? I guess she got it wrong?

I wouldn't really believe that. Bankai is like the ultimate form for a shinigami's weapon. Yoruichi's strongest form was made by Urahara himself. Yoruichi of course has a strong Reiatsu to maintain and utilize that form but still, what I would give to see her bankai.
It isn't, he actually gained a shikai, it's a big cleaver/axe thing. It was also implied from the start that it wasn't in shikai from his fight with Ichigo, that he and his sword were fighting each other rather than working together.
Nothing from the series indicated that Yachiru knew that Kenpachi was her shinigami until he unlocked his shikai
Aizen's a case where his zanpakuto is illusion based and his other abilities would be more than enough to straightforwardly defeat most enemies without his zanpakuto.

Wrong. Without the Hogyoku Aizen wouldn't have abandoned his Zan. Again, an outside interference to power themselves up. And while Aizen's pretty much permanent, Yoru's came from Urahara and even then it was very situational.

Aizen could easily leave his sword at home and still go to town. He's that strong.
I always interpret as she was born from violence and Zaraki claimed her spirit.
Unless Yama-jii is in that town. But Aizen himself made it clear that he lost his Zanpakuto because the Hogyoku boost was beyond whatever his Zanpakuto could offer anymore. And case in point, he's even capable of temporarily fool a god like Yhwach now.
CFYOW has Yoruichi say she has a Zanpakuto but functions better without it. A Zanpakuto is reflective of their user but it's never guaranteed to be a way the user desires. Hisagi dislikes the way his shikai looks. Yumichika regularly gets into fights with his. Soi Fon hates the way her bankai is unsuited to her usual sneaky fast ninja style. Yoruichi could easily have gotten such bad luck that her Zanpakuto is outright discomforting to use to the point where she has no qualms leaving it behind.

Regardless, Aizen's tough enough that he can put his zanpakuto in storage and fight without it and not be inferior to most of the cast. Zanpakuto aren't glued to their bodies. Shinigami are able to go without them.

Yachiru's later existence in the manga being total bullshit that shreds suspension of disbelief. Characters are able to innately sense a persons IDENTITY FROM ACROSS A CITY, just by their energy signature and yet a person who was MADE from someone elses energy in 1:1 form via being their sword. Not true. People generally agree that Cell saga is one gigantic Idiot Plot, for example. Also, since the SS arc, Bleach generally took itself way more seriously than DB ever did, trying to incorporate some serious themes and appear deep. Inaccuracies, plot contrivances etc. look much worse in this kind of a setting.

There's taking itself seriously, and taking itself seriously. DBZ was rad as fuck, but it never tried to pretend it's anything that battle cartoon for kids, it never tried to appear deep. And I really wouldn't call DB edgy. Gantz, Berserk, that's edge. Out of shonen manga, HxH at times.

I'm really not sure what you're trying to say here. Yeah, both series have people thinking it decreased in quality, that's far from ignoring one's flaws, like said. And I don't think anyone's claiming "Bleach should have ended on SS arc", it's quite simply not a viable ending point compared to all the other examples you posted. People just claim it went to shit afterwards, which is a popular sentiment since mid-arrancar arc, from what I've witnessed.

I don't see where Bleach took itself seriously aside from having melodrama and making you care about it's characters. One of it's biggest accomplishments is how it portrayed Azien. It also had one of the greatest boy/girl team ups and friendships in modern shounen without any sexual tension aside from mentally ill shippers. A well balanced variety of cast of characters that nearly anyone could attach themselves to. Most of them were not done dirty by a premature ending.
All the faults in the manga can easily be overlooked or even repaired with a retelling. Which is what I'm hoping for at last. Until details for the production of the anime before the end of the year, god hoping with the pandemic causing chaos in the world. We might even get some added material to cover all the loose ends because of manga publication time restraints. Which is most likely what they will do since they had about four years to get a handle on what disappointed the fans the most with the rushed ending.

When Kenpachi asks "where are you coming from, kid", Yachiru touches the sword.
When he asks "aren't you afraid of it?", she smiles.
When he asks for her name you can see that she's opening her mouth but he doesn't seem to hear - which he couldn't for all the reasons we know.
Simply put, I think Kubo played it safe and opened for both the possibility that she was Kenpachi's zanpakuto spirit, or just a random unfortunate kid.
Either way, he gave enough clues for either scenarios to be plausible.
He simply decided to go for Yachiru being a spirit, and went with a convincing explanation.
