So Hondomachi and Narihisago guessed that JW would appear in the well shortly before his first kill, based on their own experiences. But didn't Narihisago show up at least several days before he killed the Challenger in real life? Even If you count backwards from when he killed him in the well it must have been at least a few hours.

It was Challenger's well. They showed it on screen when they were looking for John Walker and Hondomachi ran through it offscreen, I think it was before she went into Narihisago's well.
In my opinion, better safe than doing something pretentious and retarded like most of these sorts of originals. This is certainly better than if we had gotten an it was all a dream ending.

I don't get what's up with people saying this. At the moment they had no way of saving Kiki short of killing her, but killing her would also ruin the entire system they run and be "bad" because Momoki isn't a burger cop. Anything beyond what we got would have jumped the shark even harder or been too pretentious.

We know that John Walker didn't kill him since he admitted that he hadn't killed anyone, so it's likely he's either still alive, or that he died from other causes.

There was no big twist, which there often is in these kinds of shows. They just wrapped up all their plotlines, which is, by definition, pretty safe. It's not a detriment, it makes it a good ending, but not the kind of explosive ending like Eva or something that gets people talking about its implications for decades.
I wouldn't even watch a second season without him. I haven't watched any Psycho-pass after the first season for that reason with urobutcher

There are kind of a few aspects left untouched upon that could possibly fit well into a second season, like the entire presence of Matsuoka (I was expecting his seemingly personal contempt for serial killers to be delved into), Kiki's potential liberation, who killed the creator, among a few other unsolved mysteries, etc. But I doubt there will be one and it's not like there really needs to be one
They were speculating, but it didn't matter because he couldn't escape anyway.
From the writing standpoint, probably the most important thing is new mechanical aspects to explore with the wells, since it's that adventure and mystery that keeps drawing you forward. They were mentioning that things were somehow different ever since Kiki went back into her cuckshed, so I think they purposely left room open for themselves if it's successful enough. It's easy enough to create new super serial killers to center a 12 episode arc around.
So, what was the theme of this show?
The biggest unresolved mystery. Momoki didn't kill him. JW didn't directly kill him. Obviously he was planted there to frame Momoki, and JW is the one who would want that to happen. Maybe he somehow arranged for that to happen.
