The religious 'themes' are a meme. They are utterly meaningless. They exist in Eva solely because to Nips Christianity evokes a sense of otherworldly exoticism. It is meaningless in any sense within the confines of the show's plot and themes. If it used Buddhist imagery it would have made absolutely no difference other than changing some of the technobabble. The show is about human psychology. It has nothing to do with religion.
