Phos is way too flawed a character to be a Mary Sue. That's part of what drives the story. It's possible that even before most of this happened that Phos was meant to be a character that was the closest to being human out of the entire cast. He hangs onto the relationship between the lunarians and sensei until he finds out the truth and then takes it upon himself to do what the lunarians have wanted for however long. Despite numerous setbacks he's dead set on the path he chose and would stoop to slaughtering his "friends" to accomplish the task.

non-binary is when people who have a sex don't identify with a typical gender. none of that applies to a rock which doesn't have sex or gender. it would be just as weird to consider them male or female as it would non-binary because they are naturally literally nothing.
