There are far too few sane MC. I hope the WN doesn't have Makoto suddenly jump from one extreme to another, and spends enough time on the first time with Mio. After waiting so long we need more than just a few lines the next day mentioning it happened.
A good thing it's just two girls, not a harem, so fleshing out two relationships in parallel is still doable writing-wise.
If there are any others added later, they won't have the same status as those two and we have at least had plenty of time to see the characters having interests in things other than having his children. I I wouldn't expect him to start any kind of dating arc with them, but I do want to see more than just Makoto talking to them about how he now wants them too, then suddenly a quick fade to black for sex that night and a few comments the next day from people.
If I was the writer in this situation, here's what I'd do:
Firstly develop a bit better the reasons he refuses romantic advancements from the girls. Since he refused two girls in Earth odds are the author already has something in mind, but nothing stops him from adding some other stuff like "the goddess put some seal on your libido" (cough Ah! My Goddess). Then slowly lift those reasons WHILE developing their relationships.
I think putting one of them in danger for a short time would be good; the author had an amazing opportunity in the psycho bitch's arc (Tomoe's offshoot being shot, thus Tomoe herself being hurt) but he wasted it, so Mio might be better suitable. After she's rescued/safe/whatever have Makoto blurt out "I can't even think what I'd do if something happened to any of you, I... I l... you two are too precious for me." [with "I love you" implicit, but not said.] This would signal a bunch of things to the reader:
* Makoto developed feelings towards both of them
* the story is going the harem route (so no "b-but muh whyfoo is loosin" faggotry)
* you should expect romantic developments
Then give Makoto and each of them some "screen time" separately. There's already a bit of that, but use those moments to develop the relationship. Pacing is important; too slow and people won't see the development, too fast and you'll bore people who like the story for other reasons.
Then have a big moment he either declares himself to the girls or sleep with them. This should be well explored and take quite a bit of "screen time", as if rewarding readers who were rooting for the girls.

There are plenty of people that could potentially join depending on what happens in the future. He's got the Rembrandt sisters, Sari, maybe the reverse trap princess, as well as a few others too, some more likely than others. No one could compete with the status of Tomoe and Mio though.
Fair point, but I think a situation similar to Mushoku Tensei (multiple wives, but not too many of them) would be better.

If there are more, it would probably be just a small number as wives and the rest mostly the same as they currently are, just also getting the honor of having one of his children. I remember Sari's father wants grandchildren, but she needs the slavery removed before that's even a possibility. The Rembrandt sisters would probably fine with that role too.

also I've got a premise written for the "ultimate" Isekai anime, where the MC isn't a god but literally every imaginable recipe can happen, and it have a start and a end. MC was uploaded in a machine ecology by alien, the isekai games are meant to push him to evolve beyond organic limitation.

That page was just a red herring of a monologue but basically earth god gives the summoned powers, but by doing so he creates the dogma that summoned earthlings have godly powers.
The way I understand it it wouldn't be a revenge than, this god stupidly created the reason his subject get summoned by another world since he gave them superior power if that happen.

I certainly wouldn't mind an alpha MC who just collars everyone who crosses him and makes them his submissive pets or slave labourers.
