The nukos' origins and purpose are not 100% clear, but they may have been artificial life forms created to clear the planet of radiation after the war that caused the apocalypse, in the hopes of making the planet habitable again. They also might just be aliens-- but they do seem to be able to interact with the technology on earth pretty closely.
It's not 100% clear what happened to Chito and Yuuri at the end of the story, but it's generally agreed that they almost certainly died. However, tkmiz's chapter in the new anthology possibly foreshadows some alternative outcomes.

Froze and or starved to death on the surface. They were sent out because the supplies were running out. Most of the series is them scrounging to just keep surviving and moving on. While occasionally meeting a few others who are also desperate to find something to live on. Meanwhile you get some scenery porn. All of which is a creates a Miyazaki moral about how war is bad and will lead to our extinction.

Since the world of SSR is so close to Blame!, I like to think that the society in SSR invented microbots which eliminated all disease and harmful bacteria like in Blame!. This would explain why Yuuri probably would not smell bad due to the lack of smelly bacteria and also explain why the fish from the upper stratum did not decompose. I also don't recall seeing any mold either.

This is easily of one my favorite finales in all of manga. It takes the main theme of finding good in a bad situation and paints it so beautifully with Chito's and Yuuri's love for each other. I especially like how they sort of switch roles in the final volume, with Yuu becoming the voice of reason and comforting Chi as they realize just how doomed they are.
