dunno much about Q but i think theres probably a bit more to dr manhattan. he was completely destroyed/vaporized twice and still somehow reformed himself from nothing. he had to still exist somehow for that to happen id think
The issue with Q was they established they were afraid of things (Guinan for example) but never explained WHY. It was sort of handwaved that Guinans race had some sort of mystic power that annoyed Q's enough. Like how wearing garlic would put off a vampire killing you directly, but doesn't mean they can't smash a building you're in. The other issue is, there are so many other 'essentially God like' beings in Star Trek that it would have been nice for Q to interact with them. Imagine Sisko talking to the Prophets and Q turning up and being like 'this is so boring, riddles!' or the cat faced alien in TNG, or the other God like guy in TNG I forget, or whatever. I like the idea of Q being the top of the pyramid, but them interacting with similar level beings would have been nice.

Dr. Manhattan is overpowered as hell but he still obeys some laws of physics. His powers are limited by the matter around him he can control. Even his reassembling is simply rearranging particles of himself that can never be completely destroyed. Q's powers are absolutely absurd and obey no laws. He can travel through time at an instant and seemingly create matter out of nothing. Heck, Q once created an entire pocket universe based on Robin Hood's story just to troll Picard. Q might be the most powerful character in non absurd or parody fiction.
Q's are omnipotent, omniscient and omnipresent. They are essentially God(s). However the TOS crew actually meet Gods (Greek Gods) so we don't quite know where they stand. Some God of Classical Theism definitions require God to be omnibenevolent, which Q's aren't. I assume that's the key difference in Star Trek.

thing about this is, if his brain and body are completely destroyed, how is he reforming himself? kinda implies he still exists in some sense somewhere else
Guinan's character never received proper development because Whoopi Goldberg was simply too busy to appear for the necessary screen time. It is a shame, as the show would've been elevated a lot with her as a regular cast member.

As a kid she really annoyed me and I have no idea why as I rewatched TNG as an adult and she's pretty much fine. The time travel episode is a bit weird.

This. It was established throughout TNG that the Continuum was true neutral and Q was the only member that went around fucking with people. The Continuum took away his powers temporarily because of it.
Q got punished because he kept interfering. That's exactly the point. It was an episode to explain why Q's aren't just blowing shit up for fun. Because there is a check and balance. He wasn't scared of Guinan, he just knew her face had some powers that irritated Q's. He has Picard and Janeway as friends. He is still, in the context of his actual abilities, the most powerful being(s) in the setting.
