To torture what's left of William. Dolores killed William by blowing up his gun; he bled out. We saw the result at the very end of S2, where a host with his daughter's form tells his being-worked-on host form that they're about to have the confirm-you're-a-perfect-copy conversation.

The end credits scene is a far future scene. The inside of the parks was destroyed far more than it was when Bernard was just there. The parks haven't been abandoned yet.
