He's stronger on Namek before Goku shows up. He's probably stronger for a little bit as Majin Vegita. He's stronger while fighting Beerus before Goku turns SSG and then maybe once during the tournament arc. That's about it though, Goku is regularly stronger than him.

In the grand scheme of things, Vegeta is Salieri and Goku is Mozart. He'll always have to work extra hard to achieve what Goku naturally has. He's genetically built to always be second best.
Realistically, it'd have something to do with their size. Goku is much taller, weighs more and therefore is able to generate more power with the same tools. But it mainly has to do with the fact that Vegeta just isn't the protagonist.
He was stronger at first then fell behind Goku after his 100g training. Then got multiple zenkais and shot to 2.5mil and lost to Frieza. Goku first showing up to fight Frieza was at base 3mil but also had KaioKen allowing him to compete for awhile. Then goku got 50x multiplier with Super Saiyan.
Fast forward to Android saga and after Vegeta kicks Android 19s ass Piccolo says he thinks SS Veg has likely surpassed Goku though he cant say for sure since Goku was suffering from the heart virus. Goku then surpasses him in the hyperbolic time chamber.

He got all the transformations first, and he was smart enough to realize that the "Ascended Saiyan" or "Super Vegeta" form, which he achieves quickly in the Hyperbolic Time Chamber, was not true SSJ2 and a waste of time, while Vegeta uses it against Cell and gets pummeled.

Goku was low level, Geets never trained a day in his life prior to coming to Earth and was still over twice as powerful as Goku who just had the equivalent of several thousands of years of training in the otherworld.

What are you talking about, Goku is only relevant in the first place because he received Super Kami Water as a kid which gave him passive Oozaru power. He's handed his techniques from others including literal gods, meanwhile Vegeta came up with Galick Gun on his own which is straight better than Kamehameha and then improved on it further.

Buu is the most dangerous by a huge margin while Gohan is the strongest unfused entity outside maybe Grand Supreme Kai. Vegeta has both more skill and potential than Carrot.

When Vegeta got SSJ2 and they fought "equally" Goku already had SSJ3. He later apologizes to Vegeta for hiding his true power in their battle and making him think they were equal, just before they fuse into Vegeto. The entire point of the Buu arc is that Goku starts out always doing less than he can because he wants to leave the situation to those who are still living.
