It's not easy to write a coherent time travel story but I can't remember one as fucking awful as this. It's clear that midway through the script they just gave up on trying to make sense and trusted the idiocy of the fans

The Avengers ‘arc’ should have ended with Infinity War, killing off all the actors who didnt’ want to come back and eventually defeating Thanos after the snap. Cut out all the time traveling nonsense that’s rarely told well and opens up a ton of plotholes.

Continue on with the ‘newer’ superheroes with a sort of a soft reboot and build from there.

The things they did, letting Loki escape with the Space Stone, stealing Loki's staff so that Wanda, her brother and Ultron never exist, etc. all occurred in different timelines. They did not change the past of their current timeline, their actions had no effect on the state of their world.
Their first explanation worked, I don't know what you think they screwed up.
They weren't very clear on the rules of the quantum tunnel, but Cap's ending was a direct violation of the rules. As far as I can tell, Cap should have appeared on the platform as an old man instead. The Russo's said that it was just their decision to make for a more beautiful ending for him.
I think also people might have been confused that that Cap underwent the same malfunction as Scott did during their first testing, but I don't think it would have been that hard to explain.

The Stones were not required to be in their original forms, or in their original spots, they just had to exist in the timeline otherwise Dormammu would have invaded their world.
Also it removed the stones from their world, which means no one could take advantage of them in a similar way ever again.
Although, Cap was making new timelines along the way, so there exists a timeline that it doomed anyway.
