I would recommend visiting the historical sights, like for example the prehistoric temples, Mdina & Valletta, catacombs, Cittadella in Gozo, etc.
Check out the beaches, especially if you're visiting in summer but be prepared for them to be packed with people.
Also, if you visit in summer you should check the festi happening across towns throughout the season.
The churches are worth visiting too as well.
