I can't find any sources that give a definite etymology, but the most likely theory seems to be that はかせ was originally a word borrowed from the ancient Korean language spoken in the kingdom of Baekje, the place most early Chinese texts first entered Japan from. Since it's so similar to the proper 音読み reading はくし, it might be from an old Korean version of the Chinese word 博士 that became distorted over the course of transmission. But the はかせ reading is normally considered a 訓読み native Japanese word as opposed to a borrowed Chinese word for the sake of classification, and the spelling 博士 for はかせ is therefore a 熟字訓 reading where a Chinese compound as a whole is given a special 訓読み reading unrelated to the individual 音読み readings of the characters, like 明日 becoming あした instead of みょうにち.
So you can think of it like a distorted version of of the 音読み reading はくし that evolved separately from it as a distinct word, I guess. Kind of like 茶 becoming ちゃ in Japanese despite the proper 音読み being さ like in 喫茶店.
