Making America the villain in Anime always seemed like the writer was trying to be edgy. It's a much larger country that could stomp them militarily and also probably the only thing stopping China from from coming over and fulfilling their grudge over WW2. Overall though I'd say even the US military is more liked than disliked in Japan, particularly from a policy perspective in the Diet. The US military's presence is a huge boon to the Japanese government, since they have a lot of worrisome neighbors like China and North Korea. The fact that Japan has neighbors like those goes a long way toward softening their ire at having to play host to US bases and troops. Also it saves the government a lot of money, since they don't have to go as hard on defense as long as US warships patrol the sea of Japan and US troops garrison their islands.

Even when the US military is the direct antagonist in Black Lagoon, they're not made out to be one note evil villains. And speaking of which, Black Lagoon is the only anime I can think of where an American protagonist fights and defeats a Japanese antagonist.
