If the Omnitrix scanned a homo-superior would it gain a form with that mutant's specific X-gene, would it give him just normal human DNA since mutants didn't evolve naturally, or would it gain a form with a random X-gene every time Dial H for Hero style?

Depends on how the X-gene works, if it randomly gains powers based on environmental factors then Dial H style but if it's set based on the individual genetics then it have an upchuck style and each would be useful.

The fact that mutants and humans can reproduce with each other without getting steryle offspring automatically means thay they're not yet a different species maybe they're clos to being one but are not completely one.
There's only up chucks species as precednt for something like this where although they're the same species because only the queen seems to be able to produce offsrpring and she presumably produces the two subspecies she is also apparantly a third species even off itself. The two different male subspecies are in the omnitrix yet for some dumb reason, DJW word of God, the female queen is not.
For an alien species that would need different selection on the omnitrix look no further than the gems who are more like rock computers
