Could it be that, Joker being a force of anarchy; Nazism is too disciplined, authoritarian, and in it's own way, "moral" for the Joker? Some black metal Satanists object to Nazis in their movement for the same reason; considering them moralfags. Of course in Joker's speech he mentions being American which makes it seem like a ridiculous patriotic stand. But if you wanted a reason for Joker to be against Nazis that would be a better one.

That was actually one of the first comics I read. My local library has a collection of the DC/Marvel crossovers. I know Red Skull has dialog that's cut out of this image. Doesn't change a thing. I also liked how their poisons didn't work on each other because they're both similar chemical compositions and they're immune to their own toxins. Although that doesn't really make sense with WWII Red Skull since he just wears a mask instead of having the face because of being exposed to his own Dust of Death, it makes for good symbolism.

Magneto and Doom aren’t particularly evil though in terms of actual morals.

But that shouldn't matter here. This is an Elseworlds where Joker is sort of like Golden Age Joker and was around during the 40's, but ages in realtime. By the time he dies in like 1970 he's mentioned as having killed dozens, not hundreds like all those other Jokers.

Batman/Captain America was always part of the Generations timeline. Generations is where Superman, Batman, and other characters debut in their publication time and (mostly) age in realtime. Like Spider-Man Life Story.did decades later, for people who only started reading in the 2010's.

There was no way it was going to be part of the main timeline because this version of Batman and Joker were active in 1945 with Captain America and Red Skull before their disappearances.

It was about ten years ago, so you'll have to say what exactly you're talking about. I mostly remember the climax and the end with Cap being thawed out by Dick as Batman and Bruce Jr. as Robin.
