That's because the tomboy persona isn't her real personality, it's only how she acts when she's surrounded by nature. In that episode where they go into town, they show that when she's amongst civilization, she reverts back to being a cute girly girl. She also originally joined the Flower Scouts because of this and was only driven out by them because there was enough nature present at the camp to make her go into tomboy mode.
When the Summer's over and Nikki goes home, she's going to turn back into a girly girl.
