Because Sega hadn't yet declared that everything must follow their strict design and writing standards. If anything, I think Underground itself was what made them establish the rule that ALL forms of Sonic media must now follow the Adventure standard of design.

It was Sega that forced Archie to redesign the characters when Sonic Adventure came out, which is why we got wacky shit like Sonic running backwards through time and coming out taller, Amy wishing on a magic ring to be older, and a parallel-universe Robotnik AI who put himself in a new body.
