I like to think it's either burnout, bordem or annoyance. Say what you will about her skills, she makes popular shows that fill a unique niche. And she has an amazing track record.
Maybe some executives tried telling her what to write next, does she have to listen to them? Fuck no, no showrunner has to but if they want to work again it's better to play their game.
Maybe it's burnout. We all have worked on a project before and felt fatigued sooner or later. If you're money is secure and you have a good enough replacement lined up why not leave.

Lauren Faust is a creator for whom stories have a beginning and end, and that contradicts what the IP owners want. So she does her thing and graciously bows out after the company takes over. It's honest and respectable. If Faust were ever given the chance to make that Galaxy Girls pitch she's been shopping around for a decade, she'd probably fight tooth and nail to keep control of that project and stick with it to the end.
The real question we should ask, even if just rhetorically, is why proven professionals like her can't get their show off the ground, while the networks throw money at greenhorns coming straight out of school and predictably produce hot garbage.
