Rebecca Sugar is the showrunner who approved of, "Draw the characters how you want, and the Korean animators need to follow the storyboards instead of the model sheets", retard. She purposely made her show skip the quality control process. A showrunner does have some control over how good their show looks.

I can't even put my finger on why this bothers me here, yet I'm fine with it in other shows like (pre-movie) SpongeBob or Ren and Stimpy... or hell, millions of other shows. What about it works so well in those, but not here?
And I don't think it has anything with the show being more serious in tone, I think it definitely has to do with how it works on a visual level. Can anyone help me out?

It could go either way. Either the E1s were naturally taller, or they were the same size but E2s were given the limb enhancers to make them seem taller and less shitty

Push the deformation when it serves a punchline.
Don't hold on awkward keyframes for too long or it starts to look weird instead of funny.
Keep some consistency between not-funny moments so it's not just a blobby mess (IE: heights)
Most importantly: Don't do random dumb funny expressions in the middle of a story about a boy having an identity crisis while trying to fight space Hitlers who wanted to commit genocide against his mother's planet.

I only ever noticed it going off model when it was really fucking bad like in that one Garnet scene or with the Diamonds, who go from being so big they have eyes bigger than Steven to being like 20 feet tall max depending on the scene. Otherwise, it was more just a gradual degeneration in animation quality that I didn't notice because it was happening slowly enough. S1 has a very Rebecca Sugar look to it, by S4 and 5, it got more cutesy and less detailed.
