The problem however was that the bully (Babs Seed) had assaulted the kids in front of an adult and nothing happened. So the moral came off to basically everyone as "Whatever you do, you can't defend yourself or you'll get in trouble. Also tell an adult and hope they want to help you."

If your take away was that the problem was that Quagmire was just in the wrong because he didn't have the moral high ground you are a unobservant smoothbrain. The real problem with the episode, and this point in the series, is that the writers know that Brain has slowly changed into a shitty character fewer and fewer people like and instead of just giving him a little redemption they just had an immoral gag character point out all these flaws as if that would fix everything. Really it just makes things worse, since afterwards Brian makes no attempts at curbing these behaviors.
