When Charles and Mags went to Sinister and made the deal for the clones/Charles mind erasing and implanting Sinister with the “idea”. In my opinion Charles implanted in Sinister the idea to make perfect clones that have an obedience gene. Charles has to have his “perfect” and obedient versions. Which is why Jean is Marvel Girl, Logan is wearing the browns, and Scott is blue.

But the Logan and Jean thing? Is pretty overt in books like X-Force and Wolverine solo.
